There is no contradiction – the subtlety lies in the fact that the plugin will not delete old content from your site, so you will have media files etc from the old website still stored on your hosting. They won’t display on the new site as they are not present on the new pages, posts etc.
A clean install will mean that you won’t have any old, unused content still stored on your server.

The /wp-content/plugins/all-in-one-wp-migration/storage folder contains the error log and any files that fail on import.

It actually is that simple. Export, move, restore. The plugin takes care of the rest.
If you have something no standard in your website and you want to check that the database is included in the .wpress archive, you can use our tool at Traktor.servmask.com to see the contents of the file. I think there are two scenarios here.
If you have a site and you want a subsite on a different WordPress install, there will be no impact on any other site. The plugin works within your WordPress install.
If you are importing to the same URL, within the same WordPress install then the plugin won’t delete content that you already have on the site, it will just overwrite with what is in your backup. If you only want the content of your backup to be present, you should start with a clean WordPress install. For example if you have a site with 20 images and you import a site with 1 image, and that image different, the imported site will have 21 images. Only one will be visible on the site as the site structure imported will only reference the imported image.

The reason that you are seeing these errors from the compatibility checker is that the plugin is also backwards compatible with previous PHP versions.Regards
