There isn’t a difference in the file created with “export site” and “create backup”
For customers that have purchased the paid extensions that connect to cloud storage or FTP, the backup section of the plugin offers functionality to schedule backups. In the free plugin it takes you to the “export site” section where exporting to file gives you a full backup of your site.

It is likely that there is a malicious file in your backup. I would suggest a security scan on your website
