I yet tried excluding from chaching checkout and cart pages.
By this, do you mean you have already excluded the Cart and Checkout pages from caching? If you haven’t done that, please do so. You’ll also want to exclude My Account pages. You might find the following guide useful: Configuring caching plugins.
As for the big discrepancy in numbers, you can check which statuses are being excluded in WooCommerce Analytics under Analytics > Settings. That may give you a clue as to why there’s a big difference.
Also, from the System Status Report you’ve shared with us, I do see that your site is running a rather outdated version of WooCommerce. For reference, your site is on 4.8.0 and the latest version is already at 5.5.0.
Although there’s no guarantee that updating will help with your issue, many other issues are solved and prevented just by keeping software up-to-date. Is there a way to disable pixel tracking for logged-in admins? This would be a useful feature.
While I agree this would be useful, there’s currently no way to do this by default. We do have a snippet for disabling the pixel as a whole, but nothing for doing it selectively for admins.

The graveyard of bug fixes. I do consider it a bug when the process would result in a loss of revenue because of incorrect data.
I hear you on this one. What I can do for you though is to file an internal feature request with the developers on your behalf. I’ll add a reference to this forum thread, so if there’s any update there, we can keep you informed here too.

Sorry to hear about what happened on your site! It must’ve been quite the mess. From what you mentioned, it looks like you wanted Storefront to apply only to your Shop pages, and for your original theme to still be used in your other pages.
By default, however, when you apply a theme from Appearance > Themes, it gets applied to your entire site.
It may be possible to apply themes selectively, but you’ll need custom code or a plugin like this: Multiple Themes. I’m not too familiar with that plugin, but there is a guide for using it here: How to Use Multiple WordPress Themes on Your Web Pages.
Again, I’m sorry to hear about the mess on your site. I do hope you’re able to sort it out and the information I provided helps, even if by just a bit.

I’m afraid we’re not entirely familiar with how Elementor works here. As a kind reminder, this forum supports the core WooCommerce functionality. That said, I can suggest that you ask your questions in the following Elementor support channels:
Upon checking your site, I also see that it’s using the OceanWP theme. Apart from Elementor support, you can also look into asking your question in the OceanWP Forum.

From what you describe, it looks like the issue is happening randomly. That makes me suspect an issue with your site’s hosting environment.
For reference, you’ll want to make sure your site meets the following requirements: Server Recommendations.
To help you look into this, can you please share a copy of your System Status Report with us? You can find it via WooCommerce > Status. Select “Get system report” and then “Copy for support”. Once you’ve done that, you can paste it into your reply here.

Yes, the template file you’re using seems to be correct. As for the two separate files, I’m not sure which one exactly your site is using. It may well be that you’ve made your changes in the Custom file, but your site is using System, or vice versa, which is why you’re not seeing changes.
At this point, because I’m honestly out of ideas, I think it would be best if you also asked your question in the Loco Translate forum.

You can add a GTIN to a product when viewing/editing it and heading to the Google Listings and Ads tab:
