For me, it pops up a new window. Do you have a browser extension that may be causing this?

In reply to: [Jetpack - WP Security, Backup, Speed, & Growth] Jet Pack gone after uploadAll of your stats are stored on our servers; you won’t lose anything. Did you reactivate the plugin and reconnect to WordPress.com after updating Jetpack?
Jetpack 1.8.3 should resolve the subscription email delivery issues. Please upgrade and test things out for a day or two. If you are still having issues, please let us know.

In reply to: [Jetpack - WP Security, Backup, Speed, & Growth] Contact Form issuesThanks for the patch. We’ll look at applying that in a future update.
The visual glitch is a core issue, so you may want to raise that at core.trac.wordpress.org.
I don’t see any reason why this should have anything to do with the Jetpack update.
I believe the issue is that, at the time, one of the feeds for that plugin was unavailable and the plugin doesn’t check for that, hence the errors.
This is a fairly small update, so it shouldn’t take that long. I’d check your server error logs, if you can, and see if there’s something going on with your server or host.
Jetpack 1.8.3 has been released which should resolve the remainder of the subscription issues. If you are still having trouble, please start a new topic or get in touch with our support team.
If you upgrade to Jetpack 1.8.3, you shouldn’t need to worry about this anymore. We’ve updated our code to, hopefully, resolve this issue.

In reply to: [Jetpack - WP Security, Backup, Speed, & Growth] Jetpack not connectingIf I understand correctly, you have WordPress installed in a subdirectory and are redirecting URLs there using .htaccess. That, I believe, is the root of the issue.
The .htaccess redirect is blindly redirecting anything to any URL (including /xmlrpc.php) to your homepage. Jetpack has a built-in check when you connect a website that checks http://example.com/xmlrpc.php for existence before allowing a connection.
Your site isn’t properly responding, so Jetpack doesn’t think you are running WordPress.
You should probably look into Apache VirtualHosts (or similar, depending on your web server software) to handle your domains.
We are working on ensuring that all of our code respects the protocol the website is viewed on. It isn’t there yet. Thanks for letting us know.

In reply to: [Jetpack - WP Security, Backup, Speed, & Growth] Jetpack not connectingTake a look at http://dustenharward.com/xmlrpc.php
That redirects to your website when it should display a page with a single line of text reading “XML-RPC server accepts POST requests only.”
Likely your redirect is breaking things.
Try deactivating and deleting Jetpack, then reinstalling and reconnecting it as your new admin user.
