@marcdk, could you generate a debug log as follows: go to BackWPup > Settings > Logs and set the logging level to Debug (not translated). Then run the job again and attach the resulting log to an email to support [at] backwpup.com. Then we can take a better look at what might be going on.

I can’t immediately think of why that issue might be happening.

Generally a setting of about 25 seconds is the best. This warning usually points to the script failing because it runs too long.
@drkevinsullivan, I’m really sorry to hear this happened to you. If you could, would you set your logging level to debug, rerun the job, and email us the resulting log file? You can send it to support [at] backwpup.com. To my knowledge we’ve never seen this kind of error before, so it is quite odd indeed.
