Please double check and try re-saving the settings for “Intrusion Detection”
OK. You’ve got some old settings in there. Try removing the “Better WP Security” section from .htaccess to start. Then, take a look at wp-config.php and verify all your database settings are correct.

It should’ve been fixed in 3.4.1. Can you confirm that is the version of Better WP Security you are running?
I’m guessing you’re using some sort of caching or something similar that is writing to the file system and causing the file change errors. Try excluding the files in the Intrusion Detection settings in Better WP Security.
As for the 404s, are they really strange files that make no sense or a lot of images, css files, etc? The former probably means something was scanning your site (still not necessarily a bad thing) and the latter means there are a lot of bad links in your code or in sites linking to yours.
Look for the ssl lines in your wp-config.php (there are 2 of them) and remove them there. That should fix your issues.
Sounds like the plugin your using might be using some strange query parameters. Try turning off “filter suspicious query strigs” or long query strings in the system tweaks section of Better WP Security.
I bet it is the french install. Take a look in your wp-config.php and see if the prefix matches what the database actually says.

Have you tried resaving the hide backend settings on the primary domain? You should only need these rules on a single domain if I’m reading this correctly…

As for the undo feature. Unfortunately it isn’t that simple for some features. Namely, if a major database change crashes the first time I’m not going to let it try it twice. This is one of the main reasons I tell folks they must make a database backup before changing anything.
The script uses the WordPress paths to find .htaccess so it should only look at the root of the WordPress folder. This is by design and I’m afraid changing that would break it for a lot of people. Can you manually add the rules to the file you need?
I’m assuming you had it working before, deactivated it, and you’re trying again, correct?
Are you using any nonstandard roles or capabilites?
