I’ve just looked in the BPS code in my .htaccess file and see that the hotlink protection is commented out (with a # in front of each line) – i’m a bit confused about this… should I uncomment it in my BPS .htaccess file as the cPanel Hotlink tool now doesn’t mess it up… or should I leave it commented out and enable the cPanel Hotlink tool???
I’m also thinking of adding a .jpe image file as a replacement file if anyone tries to hotlink to it (read about this here: http://www.tamingthebeast.net/articles6/hotlinking-protection.htm ) so again, not sure if this should be added via BPS to my htaccess file or the cPanel Hotlink Tool code?

If anyone else is looking at doing this, just to let you know that i did delete the .git files on the server, and all OK!
well, if anyone else is looking to do this, FYI I changed all the above and it seems to still be OK… so far! Also done heaps of other tweaks, but BWPS recommended NOT to restrict long url’s (as in > 250 characters) for plugins using something like Google maps. OK, after loads more reading around this, I think it (the code in the 2012 Theme index and 404 php files) all looks good and was possibly related to a 2012 Theme issue which has since been fixed, as the 2 error logs were 2 and 6 weeks ago??? So will ignore for now!
As we don’t seem to be getting anywhere with this problem, and I can’t find how to post a Bug report, I’ve re-posted it here: http://wordpress.org/support/topic/bug-in-writing-to-htaccess-file-urgent-help-please? with hopefully a heading that will ensure a review by the plugin authors…
Otherwise I am at a loss at how to ask them to look into this serious issue 🙁
