1) you can upload any size they will be shrunk to fit in that section
2) There is no theme option for that
3) Custom header is not for logo, it shows up in the blue section.

In reply to: [Alexandria] no upload logo in 2.0.1Logo upload is removed, you can use the previous version from http://wordpress.org/themes/download/alexandria.1.0.10.zip
You can click on “Restore Defaults” to remove the logo you already uploaded if you want to use 2.0.1
