I do know that I have a theme and another plug-in that use prototype.js but they store the javascript in their own folders, which is a bad idea. It is creating quite the chaos.

In reply to: Trouble with comments boxesYour template is set up to center it so since there isn’t as much text after it it is out of sync with the other two boxes.
You can add some non-breaking spaces in there to get it to line up. They look like this:
