Thanks for the update, and happy to hear it!
The update will not invalidate your credentials. I’m not sure if you were getting locked out or not, but the message regarding alerting your ISP didn’t come from iThemes Security. It sounds like you might have had some issues that coincidentally coincided with the update.

What’s happening when you try to login? Do you get an error, redirect or something else?

Security does move the code above the Security block below it, this is by design. It should not be removing the rules, and we haven’t been able to reproduce this. Are you able to email me the file before the error takes place to test with?

Is this a multisite install? If so, this is a known issue and I’ve filed a bug report. You will not currently be able to use the Hide Backend feature if you’re running a registration site in a multisite environment.

1 & 2) It sounds like Away Mode was active. Are you still experiencing this?
3) This doesn’t have anything to do with iThemes Security but rather a server configuration in your environment.

Enable the “Enable Redirection” feature then you’ll be able to enter your custom message in the “Redirection Slug”.
The “error” is the default for user lockouts.
