Your theme, Suffusion could be causing conflicts with a plugin(s). Maybe some of your plugins are really old, causing conflicts with WP and you should look for newer ones. Or your database is corrupt.
If you say that Twenty Eleven or Twenty Ten works with all the plugins okay then there is some conflict with your theme, Suffusion. If you’re still having problems then it’s a plugin or a combo of plugins or your database.

Another suggestion is, if you are running WordPress 3.4.2, upload all the core files that come with it to your server. Just overwrite the files that are already there. There is no reason to use ones you backed up because you shouldn’t change any core files anyways.
Also try re-uploading all plugins fresh, again overwrite the ones on the server now.
You asked what was stored in your database. Think of it this way, anything you type, click on, save, edit, or create in the Dashboard is saved to the database. With the exception of uploading a file, that, of course, gets saved on the server. The database contains data in text form with all your settings, post text, which widget is active or not, your usernames, passwords, etc.

Stats on the site it was broken in IE on:
Fresh install of WordPress 3.4.1
Theme: Genesis Framework with Optimal child theme
Plugins Active: Genesis Title Toggle, Genesis Toolbar Extras and WP Smush.it.FYI: When jquery-collapse-o-matic was active the dashboard was painfully slow as well, opening the plugin or themes page could take 5-10 minutes to finish loading.
I also deactivating all other plugins and tried using the default TwentyEleven theme and gave me the same result, collapse not working.

When opening your domain.com an error is shown. When opening domain.com/wordpress/ your site loads.
Example error found:

If that works, then you can re-activate one at a time and see which plugin is causing issues. Next would be to diagnose if it’s a theme issue, try the default WordPress theme and see if your permalinks work then.
I am a user of HostGator myself. However my client prefers MT so I need to get this fixed.
I have contacted MediaTemple several times and this issue has not been resolved. Here is their latest reply:
While updating to PHP 5.3 should not affect most websites, it appears your website may not be compatible with current versions of PHP. (mt) Media Temple currently only supports PHP 5.3 on the (gs) Grid-Service and (dv) Dedicated-Virtual Server.
All versions of PHP prior to 5.3 were removed from our services because they are no longer supported by PHP and will not received any future updates or security fixes.
We understand the process to become compliant with PHP 5.3 may not be easy for you; however, it is required if you would like to host the affected websites with (mt) Media Temple on a (gs) Grid-Service or (dv) Dedicated-Virtual Server.
You may need to manually edit your code or move to a (ve) Server. If you are not able to do this yourself, you may want to consult a web developer who can make these changes for you.
Are they trying to tell me that WordPress does not work with PHP 5.3? Any suggestions would be appreciated.
Have the same issue after MediaTemple (grid-service) upgraded to 5.3.10.

1. Deactivated all plugins
2. Renamed plugins folder
3. Activated Twentyten and then tried TwentyEleven

5. Added the following code to wp-config.php:

FYI: The current version of timthumb is now 2.8.3, you may want to update your plugin to the latest version.

I have installed a new WP site in a sub-directory and the errors don’t show with the same plugins installed. I have not imported the content yet. Any ideas what would cause theme if it’s not the server or a plugin?

I’m on the phone with the host. They’re checking into it. There are issues with what seems to be rss feeds, including Akismet which says:
Akismet has detected a problem. A server or network problem prevented Akismet from checking 135 comments. They have been temporarily held for moderation and will be automatically re-checked in 16 mins.
I’ll update you on a status shortly.
