All pages have alternate links https://support.google.com/webmasters/answer/189077?hl=enIt because WooCommerce use new code.

You can add semselves. Integration is easily if needed plugin have filters.Try reinstall WP Multilang. Remove from wp_options table a row with option name ‘wpm_version’. And the plugin will update all own configs.
