I’ve checked the links but I’m not able to replicate the issue you are experiencing.
I would suggest doing basic debug, by disabling your other plugins except for ThirstyAffiliates and switching your theme to Twenty-Nineteen. Then test if the issue would still persist. If not, then continue enabling the plugins to see which plugin is the culprit.
Please make sure to have a backup of your site before you proceed.

I apologize for the delay in response!
I would suggest doing basic debug by disabling all your other plugins except for WooCommerce and WooCommerce Wholesale Prices plugin and switching your theme to Twenty-Nineteen. Then test if the calculation is still incorrect. If not, then there must be a conflicting plugin that produces the issue with the wrong prices/calculation.
Please make sure to have a backup of your site before you proceed!

Unfortunately, we don’t have an integration with the Polylang plugin and Hyyan WooCommerce Polylang Integration, which is why some of the features are not supported.
Please be aware that I’ve raised this request to our developers for possible integration. However, we can’t provide an ETA for this at the moment. Rest assured that we’ll keep you in the loop for updates.

With the new changes on rel tags, ThirstyAffiliates has a feature to insert additional rel tags to your affiliate links. You can find it on the individual affiliate link settings and apply the sponsored rel tag if this is important for your SEO link building strategy.

According to this article, you can use the sponsored attribute to identify links on your site that were created as part of advertisements, sponsorships or other compensation agreements. If you consider your affiliate links as an advertisement, sponsorship or alike, you can use this rel attribute so Google can crawl and identify the link as a sponsored link.

The WooCommerce Wholesale Prices plugin should display the same wholesale price on the product page, cart page, and checkout page.
If the retail price is displayed on the checkout page, there might be a plugin that produces this issue.
For this, I would suggest doing basic debug, by disabling your other plugins except for WooCommerce and WooCommerce Wholesale Prices and switching your theme to Twenty-Nineteen. Then test if the issue would still persist.
But if the issue still persists even after basic debug, please let me know so I can investigate further.

Our free WooCommerce Wholesale Prices plugin also supports variable products. You should be able to add wholesale prices on each variation.
May I know if you’re referring to a third party plugin when you mentioned “Pricing and Discounts”? If yes, please check if these are listed to our integrations page.
