I apologize for the delay in response.
Yes, the custom code further wholesale discount will replace the Wholesale Price and won’t add the discounted wholesale price next to it.
Unfortunately, we don’t have an ETA for this feature yet but this is something that has gotten our attention. We will keep you in the loop for updates!

I deeply apologize for missing your response a while back.
Yes, the Link Fixer and Link Health Checker are two different features.
The Link Fixer is a small Javascript that automatically checks/fixes any broken affiliate links when the page is loaded. For example, you’ve inserted a link on your post before and then decided to change some settings on your ThirstyAffiliates that are different from the previous. The Link Fixer will enforce these changes without having to reinsert the affiliate link on your post.
If you want to disable the Link Fixer module, I suggest using the TA shortcode as an alternative when inserting affiliate links instead of the usual link insertion or hyperlinks. It’s because TA shortcode always applies the settings and doesn’t need the Link Fixer to stay updated.
Regarding the Link Health Checker, this is a PRO feature that checks if the link is still redirecting to where you expect it to go. This is a great feature that helps you to track your links if it’s good or when it doesn’t redirect to the intended destination.

Our WooCommerce Wholesale Prices Premium has full integration with WooCommerce Composite Products.
But please keep in mind that it doesnβt display the total price on the single product page as the adjusted wholesale total. It must be added to the cart to see the total wholesale price.
We display a nice message to indicate this to customers and this doesnβt affect usage of the integration.

Our WooCommerce Wholesale Prices Premium has a Payment Gateway Surcharge feature that allows you to put an additional cost per payment gateway for your wholesale customers. You should be able to find it on WooCommerce > Settings > Wholesale Prices > Payment Gateway.
Ideally, this feature is created to put an additional cost to your wholesale customer’s payment gateway. But you can also insert a negative number so you can apply discounts instead. π

Please make sure that you have the latest version of ThirstyAffiliates v3.8 and PHP version 5.6 or higher.
Also, please try doing basic debug by disabling your other plugins and switching your theme to Twenty Seventeen to check if there’s a plugin/theme conflict. Please make sure that you have a backup as well.

Please check on your ThirstyAffiliates > Settings > Link Appearance if the Enable Enhanced Javascript Redirect on Frontend is checked. If yes, please try to disable the setting and check if the issue still persists.
Also when testing, I suggest doing basic debugging, such as disabling your other plugins and switching your theme to Twenty Seventeen/Nineteen to make sure that there is no plugin/theme conflict.

Thanks for the clarification.
Unfortunately, we don’t have a feature for this. If you set a wholesale price on a product, the wholesale customers will always get the wholesale price and not the regular/sale price.
However, we have a feature in the premium version, which allows you to set a minimum order requirement. If the wholesale customer doesn’t order within the minimum order requirement, they will get the regular/sale price instead. You can manipulate this feature in a way that wholesale customers could get the sale price if they don’t order within the requirement.
