You should be clearing your cache after making any changes. That’s the only way to know if the changes had any effect.
To isolate the problem, you need to disable your plugins one at a time, flush your browser’s cache and then see if that solves the problem.
If it doesn’t, then I would take a look at the theme you are using. Try another theme and see if that makes a difference.
I have several test sites. One is a WP MultiSite running Ultimate TinyMCE with WP MS 3.4.1. Another is running WP 3.5 bleeding edge and Ultimate TinyMCE.
I had this problem show up in the WP 3.5 site and it turned out to be another plugin which modifies the editor. I tested it in the WP MS 3.4.1 and got the same conflict.
Deactivating the offending plugin solved the problem.

Hi Andy,
I would definitely try disabling your other plugins, one at a time, to see if one of them is causing the problem. Make sure you also flush your browser’s cache.
What theme are you using?

Set it up on a network basis and activate it for all sites. Then you will need to go to the Ultimate TinyMCE settings for each of those sites and set it up the way you want. Not all sites have to have the buttons set up the same way, so set them up however you want for the particular site.

Josh has put in countless hours not just in developing great plugins but also in responding to user inquiries, even if it had nothing to do with his plugin. And he even created a forum for users to report any bugs or just needing help.
I don’t think a proper reward for all his labors is for someone to take cheap shots at him. I find that those who contribute the least, complain the most. Just an observation.
I see plenty of abandoned plugins. I wonder how many of those were because of people who felt compelled to complain instead of helping towards development?
Personally, I don’t spend all of my time looking at my directory of plugins or themes, so this is non-issue for me.

http://core.trac.wordpress.org/browser/trunkThere will be a .zip file with the latest trunk. You’ll see it at the bottom of the page, where it says “Download in other formats:”. Just click on “Zip Archive” underneath and download the .zip file.
The latest is WP 3.5 alpha-21358. This also includes the Twenty-Twelve theme, which is looking pretty good.
I just download the zip file, extract it to my test folder for WP 3.5 and overwrite everything there.
I’m just using the single version of WP 3.5 for now. I won’t set up a Multi-User version until maybe October.
I check out every update of Ultimate TinyMCE with WP 3.4.1 Multi-Site and WP 3.5 alpha (single version).

It will be worth it for you to have a test MultiSite install. A lot of users are going that direction.

It does sound like a folder, or directory, problem.
I get the box for the shortcodes, but it is blank. No error message either.

In reply to: [Ultimate TinyMCE] [Plugin: Ultimate TinyMCE] Shortcodes buttonJosh, version 2.8 works in WP ver. 3.5 beta (single version). I tested the shortcodes button and everything works fine. Shortcodes display and appear in the post when clicked on.
Version 2.8 doesn’t work in WP 3.4.1 Multi. Shortcodes display is blank.
Tested both on a same local server. I haven’t tested the possibility of another plugin conflict. I’ll test and if there is, I’ll post back.

UPDATE
Went through all my plugins and there doesn’t seem to be a conflict.
I wonder if there is a difference in WP 3.5 in the way plugins are called or displayed? That would explain why it works there but not in the current version.

The preview in Multi-Site is now working.

Are you using Multi-Site? I’m using that with the latest trunk, i.e. 3.4 beta 2.
The links in the preview theme look like they are active but when I click on them, nothing happens. It won’t even go to a post if I click on it. Nothing on the main menu or footer menu works.
I’ve got debugging turned on and there’s nothing unusual.
I could try it with a single install and see if it is a Multi-Site issue. I’ve disabled all plugins and ruled that out. I’ve tried it with the 2011 theme, the 2010 theme and several others. Same result.

UPDATE
I just installed the latest trunk on a single WP site. The preview works. I guess it means that the preview theme won’t work on Multi-Site.
