It sounds like there are different issues here:
1. The close button being output in the wrong place in the block editor. I can’t reproduce that error here, I have installed the genesis framework from here: https://www.studiopress.com/get-genesis/ and the sample theme, but it gives me a “classic” theme. I don’t know how to access the block editor. I do have an idea of what might be causing it and I have included a potential fix in the next update (v3.5).
2. The close button on live is missing. Please can you post a screenshot showing this page: https://app.screencast.com/moD9iUuLVK0de. Do you see the message in the red box, or is it missing?

I am not sure either sorry. The error suggests the Responsive Breakpoint value has been left blank for one of your themes. Have you definitely checked each theme? How many do you have setup? There is a drop down selector at the top of the theme editor that you need to check.

That is odd. There isn’t anything in the plugin that detects Genesis and changes how the button is output, especially based on which section it is in, so I think the issue probably stems from genesis itself.
Regarding not seeing the button output on live: Please can you paste a screenshot of the Mega Menu > Tools page?
It should look like this:

The HTML for the close button will only be output if the CSS for the menu was generated using v3.4 or newer of the plugin, so you might need to press the Clear CSS Cache button to get everything back in sync.

Please go to Mega Menu > Menu Themes > Mobile Menu and check a valid value has been used for the Responsive Breakpoint. It can’t be left empty. It should be something like 768px.
If you have multiple menu themes, check each theme.

If I understand correctly, then you would simply need to go to Mega Menu > Licence and deactivate the old key. Paste in your new key and activate it. It won’t change any settings.

The version number – the one used by WordPress itself – is taken from the plugin header, here:

I’d suggest using this function to get the current version number: https://developer.wordpress.org/reference/functions/get_plugin_data/
The stable tag is only used by the plugin directory and they read from trunk.

I can see I need to do some work to make this possible in a simple way using JS, so I’ll look into this. It does look like, in the mean time, you’d need to manually replicate the behaviour of the showMobileMenu function in maxmegamenu.js to get the offcanvas menu to display correctly.

I’m back now. I would suggest re-syncing your staging site copy if it is working on live, but not on staging.
You can increase the height of the items in the flyout menu under Mega Menu > Menu Themes > Flyout Menu. That should help distinguish each item.

I have only ever updated the stable tag in trunk (and this is the plugin directory itself references), so its best to check this file:
https://plugins.trac.wordpress.org/browser/megamenu/trunk/readme.txt
… for the latest stable tag. That should also work for every other plugin also.
