It is a backup file from the old MainWP backup system. If you are not using the old default system you can delete it.
It’s not something I’ve seen before and syncing shouldn’t be disabling anything. I would recommend opening a ticket (Use pre-sales if you don’t have an account) so we can look into it deeper for you.

The support and Dev teams are currently taking a look at the issue and we should have a response / solution shortly.
@khromov The update for the security issue is listed as “Preventative: Security improvements” and admittedly was left off on the initial submit. The issue was noticed within an hour of release and the Changelog was updated before your report https://plugins.trac.wordpress.org/changeset/1549802/mainwp-child. At the same time we also put a notice in the MainWP Usergroup and sent out an email to all our subscribers.
I appreciate you keeping us on our toes.

In reply to: WordPress 4.7 and MainWP ChildStapolin, it is not something I can duplicate on our test sites of standard WP installs both WordPress 4.7 and MainWP Child 3.2.3 are playing well together.
As far as multi-site installs we’ll be happy to take a look at it for you but note on the installation tab “Note: MainWP is not tested on or designed for multisite installs, we have reports that most functions work correctly but support will be limited. We DO NOT recommend installing the MainWP Dashboard plugin on a Multi-site install.”
If you send in a support ticket at https://mainwp.com/presale-query/ one of our support people will be happy to take a look and see if they can find the issue with your multi-site installs.

You should see it as a message after you perform any kind of update. It allows you to easily post your update stats to Twitter.
My sincerest apologies if you were negatively affected by the 3.2 Child update. The Development team added a function that requires PHP 5.5 or higher without communicating that to me.
We just released a new version 3.2.1 which contains a fallback for PHP versions prior to 5.5.
However I highly suggest you have your host update your version of PHP. WordPress currently recommends PHP 5.6 or greater.
PHP Version 5.4 reached end of life in September 2015 which means it is no longer receiving support or security updates, for more information check http://php.net/supported-versions.php .
