I have checked by installing the plugin but I am unable to replicate the issue. All the payment methods appear when the Billink plugin is installed.
So, could you please share the steps to replicate the issue so that it would be easy for us to check further?

I have tried to replicate your issue on our staging site but I am unable to replicate it. To me, the order number shows properly when created in the backend manually.
So, could you please follow the below steps and check whether the issue still exists or not?
Steps:
1) Keep order number counter to Sequential.
2) Set the Order Numer
3) On the Order Page click on Add Order.
4) Create an order.
5) Click on the Update button.The check on the Order Page whether you are getting the same order number which s set or not.

Regarding the query, our plugin does not apply the fees based on the Shipping methods. So, currently, it is not possible to do so from our plugin.

You can change the size of the paper under the More Settings option, we have an option name “Paper Size”. You can select the size you want to print the invoice.
