The option only works on actual Shop pages and not on shortcodes.
Unfortunately I can not offer any more suggestions since it is working for me on WordPress v4.9.2 with WooCommerce v3.3.0 with v1.3.0 of my plugin.
Yes you are correct… the settings have been moved to:
Appearance > Customize > WooCommerce > Product CatalogTry these settings:
Set SHOP PAGE DISPLAY = SHOW CATEGORIES
Set CATEGORY DISPLAY = SHOW SUB-CATEGORIESWith these settings, I am able to get empty category to show.
If this still does not work then it could be an issue with your theme. I notice that Bridge theme for WooCoomerce has a bunch of issues since most recent update of WC, so it could be theme level issue.

You may need to change
Shop Page Display to include Categoriesand/or change
Default Category Display to include Subcategories.You can find these settings on WooCommerce > Settings > Products > Display page.
What do you have these two settings set to?

No that is not a feature that is supported.
The source code is open source though, so anybody can modify it to work the way they want, and what you want could most likely be achieved.

In reply to: [Easy Options for WooCommerce] Show empty categories are not workingAfter further investigstion, it appears that the option only works for displaying empty categories on the WooCommerce Shop and Product pages.
It does not work when you add the [product_categories] shortcode onto a regular page.
I will see if I can find a solution for this, but no guarantees.

The NOTICES you see could also show up if you have DEBUG turned on for your WordPress installation.
