Have you checked if maybe you have some restriction per IP address, which may not allow login from your website server address?

In your mysql configuration, you should try increasing your *_timeout values to a higher value and see how it goes.
Make sure after you changed those values, you also restart mysql server.
Contact your hosting company and ask them to provide access to server error logs
