Merge can break certain things because the mechanism doesn’t always load them in the exact perfect order. You would have this problem with other merge plugins as well.

Fastest solution is to disable merge Scripts. If you want to keep merge Scripts enabled anyway, you´ll need to find the conflicting file(s) and exclude those from combining.

Unfortunately, there is no one fix tutorial that suits for all websites as there are thousands of different setups, themes, plugins and combinations.
Test your site with GTmetrix and the waterfall chart should tell you what to improve to get better results.

It´s impossible that this is related to Swift Database Optimizer. In general, If you get different scores by performing the test several times it is most likely because server reply time, as it’s not constant and might vary making your score to increase or decrease.
If you´re not happy with current scores, you need to configure Swift further to achieve best possible results.

Disable Cache 404 pages in Settings->Cache->General and set json in Exclude URLs: Settings->Caching->Exceptions. should solve this issue.
