I’d like to see exactly what’s in the archive and whether there are duplicated files.
Also list which files in that backup are appearing as duplicated.

No it does not make sense to me. If the table is empty, the plugin will detect that and you won’t get any warning messages. This message comes directly from MySQL.

Also, your data will probably be okay, but I cannot be absolutely certain. I would suggest getting this warning message resolved.

Sorry to get back to this so late. I’ve been trying to debug on my end. For me Sugarsync upload is working, so I don’t think it’s necessarily something wrong with the plugin itself, or else it is only in certain environments.
I know you already tried this before, but just for completeness sake, under the Sugarsync destination, delete the authentication, and then re-enter your info and authenticate. Then try re-running the job and see if anything changes.

I’ say it’s just an issue in the browser preventing the log from being updated. I don’t think anything is actually going wrong in BackWPup itself, especially if it is generating backup files.
One thing you can do is to set it to always email you the log file, then you’ll see if anything was really missed.

Could you give specific examples of files this occurs with? I’ve not seen this happening myself, but knowing what files it happens with could help.

This is an issue with your database tables. Generally this happens when there is an incompatibility with schema changes between database versions.
I’m assuming you don’t have root access. I’d report this error to your host and ask them if they can run the mysql_upgrade command on your database.
