The two settings that are relevant in this case can be found by going to the WordPress Dashboard Woocommerce > Settings > Payments > Afterpay. Under the section Payment Info on Category Pages changing the hook to be used and the hook priority will adjust where it is placed. The theme used will determine the settings that are required.
One suggestion is to try setting the priority to a very high number (for example, 9999). If this doesn’t resolve the challenge, reset the priority and change the hook name. This will depend on the installed theme and the hooks that it implements. One of the default WooCommerce hooks available is
woocommerce_after_shop_loop_item. This may put the messaging under the add to basket button. The Afterpay paragraph shortcode is rendered on the server and as such is not dynamic. For variable products it will show a message where the price displays the minimum variation price. To have the price update when a specific variation is selected would take advanced development work on the website.

From the description of the challenge, one potential approach would be to ensure that shipping is configured in the admin dashboard. If shipping isn’t configured at all then shipping options cannot be displayed in the express checkout window. If shipping is setup only for specific locations, then this message will be displayed for customers looking to ship outside of those locations.

Thank you for following this up.
As Afterpay uses its own conversion rate, when browsing a site in a currency other than the store base currency, Afterpay will not be available. To use the Cross Border Trade feature, a customer needs to browse and place orders using the store base currency. Once logged into the gateway, they will be presented the order amount in the currency of their consumer account.

The Afterpay plugin is not compatible with currency switcher plugins. This is because the Afterpay merchant API only accepts amounts in the merchant currency (store currency). The Cross Border Trade product triggers after the consumer has logged in to the Afterpay payment window – after the WooCommerce order has been placed. Subject to the merchant contract, consumers outside of the merchant’s country may then be presented with an instalment plan in their local currency, using Afterpay’s conversion rates. Afterpay will settle the original total less fees to the merchant’s nominated bank account (in the store currency) the following day.

If the customer has reached their limit for outstanding payments, their order will not be marked as “Failed”; they will be returned to the “pay for order” page to continue from there. The customer may choose to make payments for other existing Afterpay orders, via the app or Consumer Portal, then try again to pay for their new order with Afterpay. Alternatively, they may choose from the other available payment methods. An order will be marked as “Failed” only if the customer confirms the payment schedule and is declined by Afterpay. Otherwise, they would not yet have attempted to make a payment for the order that they have just placed, thus the Afterpay plugin would not update the order status.
In version 3.0.0, the Afterpay plugin did cancel orders (i.e. marking them as “Canceled”) when the customer closed the Afterpay window. Many merchants reported challenges relating to a high volume of cancelled duplicate orders, due to customers initiating multiple payment attempts from the same checkout. The decision was then made to only update the order status once the payment outcome is finalised (an Approved or Declined response is received).
Merchants may choose to follow up on any pending orders, or as suggested, use the WooCommerce built-in setting to cancel pending orders automatically after a given number of minutes.

The latest Afterpay plugin has disabled Express Checkout for shopping carts that contain virtual products only. As the Express Checkout cannot create an order properly in WooCommerce without a billing address. Customers can still use Afterpay in the normal checkout flow for virtual products though.

Yes, it is correct that Afterpay does not support subscription products, nor has it in any previous version of the WooCommerce plugin.
