    I don’t use or support W3TC, so I can’t really answer your question…

    – I can say that all transient cache objects from WPSSO are prefixes with “wpsso”, so you can include/exclude them fairly easily.

    – It’s always best to use somekind of object cache like APC, Xcache, Memcache, etc., to save transient objects to memory instead of the database. If there’s no object cache installed, WordPress will save transients to the database, but this is less desirable since it’s not as fast.
