What version of Breadcrumb NavXT are you using? Also, what browser are you using? Did you recently update to WordPress 4.4 and Breadcrumb NavXT 5.3.1? If so, you may need to refresh the page/clear you browser’s cache so it loads the latest CSS styles for the Breadcrumb NavXT settings page.

You may want to check to see if something else is adding extra styles on all of the admin pages (or the Breadcrumb NavXT settings page in particular). I tried reproducing this, and I am unable to. The current styling that ships with the plugin works on all of my computers, so no additional styling should be required.
