Template override not recognized

Since the 3.3 update, my theme overrides are not taking hold.
They are in /mytheme/woocommerce/{file.ext}
There is no /mytheme/woocommerce.php fileI have disabled all other plugins to see if there was conflict, no change
I have disabled all custom functions.php edits related to woocommerce (while all plugins disabled), no change
no caching running
all custom theme files have been updated to work with 3.3 changes

I just looked at the main plugin page, it is still on 3.2.6, while I was told to upgrade via the wordpress updater to 3.3.0, do I need to roll back?

sidebar-shop.php is not a WooCommerce template file.
that is the sidebar with the id of shop that woocommerce uses by default
What is your theme based on? I just tested using Storefront and had the same issue. However, when I used a custom theme it defaulted correctly.
wp-bootstrap is just a basic bootstrap theme
the base of it is here, but i use a modified version
