Problem with subtotal vs total

Hi,

When applying a line discount using this plugin, it seems like the item price is being directly modified to the discounted price. According to the woocommerce documentation, subtotal is supposed to be the line total before discounts. Is there any setting to make this plugin only affect the line total (which includes discounts) instead of the subtotal?
