Steps to take would be as follows please:
1) Switch to TwentyTwelve or TwentyThirteen theme, disable all other plugins and see if it works, if it does work enable 1-by-1 and report back as to which plugin conflicts. If it still doesn’t work carry on.
2) Update WordPress and PopUp to the latest versions. WordPress latest is 3.6 PopUp Lite is 4.4.5.1. If this fixes your problems, great, if not carry on.
3) What is the code in the PopUp? Do you have any HTML or other code in there? Please paste the full contents here.

had issues ncaught-syntaxerror-unexpected-token-illegal
was not able to do configurations of the widgets in wp 3.9
was not able to access the set-options page
was not able to switch the accessible mode
btw – the magic_quotes_gpc, magic_quotes_runtime, are not set off
