Fancybox does not display PDF files, it only embeds them in a light box presentation. The actual rendering needs a browser plugin like Adobe Acrobat or Chrome PDF Viewer.
Not sure how this compression effect occurs though… Can you share a link?

Like I said, it’s not FancyBox that does the actual PDF rendering. That always needs a browser plugin. Apparently, on the iPad it does this weird smushing effect. Maybe to make one page fit inside the object viewport?

Well I think you are right. But I do not deal with Ipads (have not got one myself). I can not read the link http://vks11510.ip-37-59-121.eu/easy-fancybox-sandbox/pdf-embeds/ – my virus scanner (Avast) excludes it.
your sandbox-link is still excluded by Avast.

Basically, on that page there are two alternative methods shown of how you can embed a PDF in a lightbox. First, enable the iFrame option on Settings > Media. Then try one or both of these examples:
