Thank you for the follow up and additional information.
In order for a product category or subcategory to display in the HTML sitemap, they must include product on each category or subcategory page.
For example, your Electrospinning Components category contains product as seen here –
https://a.supportally.com/i/5H0Ofu

Actually the missing categories from the sitemap all have products in them. The number in brackets after product category name in my previous message is the number of products in them.

Could you please share a screenshot of these categories in WooCommerce:
AFM and TERS Probes (67)
AFM Calibration Gratings (13)
Substrates, HOPG, Test Samples (16)
What I’m looking to see is if these categories have actual product assigned to them or if the product is in a subcategory as seen here – https://a.supportally.com/i/WKdzdD
