Turns out that WP *is* compatible with InnoDB – it was just a plugin I was using (YARP) that relied on fulltext indexes.
Just to add some more info on the specific error I got, it was that FULLTEXT indexes are not supported by innodb.
Whoops. I just forgot to refresh my browser. Argh.
