Comments are also not counted towards the total comment count.
A little more of a description as to why it’s a mess would be nice. Seems to work and look fine in the theme demo.

These comments don’t seem to be counted, I have posts which show 0 comments but the individual pictures in the post do have comments.

Nonsense. There are already plenty of themes that use widgets for more than just a sidebar, look for the Shifter theme as the most extreme example. The fact that you don’t understand or have the imagination to use it outside of the sidebar doesn’t mean it can’t be done.
That aside, yes, for including audio in a post you’d need a plugin, not a widget.
