I’ve read the ‘Create a Network’ Codex several times. I must admit that I don’t understand the difference between a Sub-domain and Sub-directory install so I’m not sure how to pick the right one.

I might go down this route with separate installs.
If it helps, my current installation looks like: /logs, /wp-admin, /wp-content.
