I was having the same problem.
I did what they talk about on this video that Graph Press put out on Vimeo and it helped it, somewhat:

It has something to do with WordPress 3.0, but it requires you to make a custom menu. It still didn’t give me the “contact” and “search” options though.
I’m still working on it. :/
