I solved it by using Easy Fancybox
and deactivate lightbox gallery

you can see it in my site

I have the same problem,
I upgrade today to wordpress 3.5 my site:
http://www.allfamilytravels.com
and the lightbox gallery tool stop working,
I will be more than happy to hear if anyone have success to solve it,
