Thanks Leejosepho, may be I know the difference. I was trying to explain that I tried both but having issues one way or other.

So on my first attempt, I enabled WP multisite and created a network of sites and enabled different themes for each site and within WP, and when I view the front end I was getting the desired result, but I was having issues configuring the cPanel so that a Visitor typing the URL get the website. This was because, even though I enter the sub-directory where these other domains reside, it does not get physically created.

Then I tried installing WP after creating the sub-directories and installing WP in these sub-directories. Again I could get everything going except that when the visitor click on a menu item it shows the primary domain name.
