Well I figured out that the issue was the category exclusion plugin I was using. But the issue is that I deactivated it and tried another, but it still does the same; doesn’t display the proper categories on the main page.
Perhaps there is an issue with category exclusion with the new 3.1.1 update?
I’m Stumped.
I’m a bit confused as to where to find all those errors to edit them…? Which files do I target? they are not in style.css?

Changed Permalinks to ‘default’ and we’re off and running.
