I’ve tried with the same version as you mentioned but my localhost is working as expected. I’ve installed both woocommerce 3.2.1(latest) and 3.1.2 with the same WordPress and woo-cart-count version as you.
Could please make sure you install latest Woocommerce and woo-cart-count?

Could please help setup user to give me permission access the website’s admin? It’s easy to investigate because I’m still doesn’t know why it shows duplicate links.
I’m not sure for Shortcodes in Menus plugin, are there any Cart menu setting in this plugin?

So I’ve tried with the shortcode that you’ve provided but I didn’t show both cart and shop links. It will show shop when nothing in cart and show cart when have item in cart.

As I checked the plugin, we have attribute
custom_cssthat you can parse the custom class. I’m not sure it’s what I understand. Could you please specific more about:– The shortcode that you are using (did you try the attribute
custom_cssyet and what was going on?)
– if it’s not what I understand now, please capture screen or explain more about what you want it to be.
– Could you please tell me how you add your own class now and what’s the result of adding the class yourself? Screen capture and part of html would be best.I’m willing to help here but I want to know more. Please kindly give me the information above.
