But we receive orders (in the Order section of Woocommerce, but no mails…) and payments go through (via a seperate plugin – not woocommerce based payment gate-way…

We don’t get emails from already submitted orders, we do not receive email notifications from new orders and customers don’t receive any emails.
So basically all emails generated by woocommerce are being blocked.
