This is actually the expected behaviour but as you only have one option with sub menus it looks a bit strange.
Do you have the accordion setting on? If so please turn it off and it should fix it. The accordion animation is still only in beta and includes this strange quirk for the moment.

Thanks for the kind words in regards the plugin, it looks nice on your site, please see my answers below:
1. I would suggest putting a background on the menu button or make the logo smaller as its hard to see it on small screens.
2. You can alter the animation speed from the admin area.
3. This is not currently possible out the box, however you can edit the code to achieve this if you wish and I will add it to the development list.
4. There is an option to enable this in the admin, simply tick this and you will get this functionality.

If you just deactivate my plugin all will go back to normal as it doesn’t edit/affect any styles or html for your site.
Make sure you have cleared all caches etc once done.

So now you just need to find a unique id or class for the original menu and add it to the “CSS of menu to hide” option inside the Responsive Menu admin.
Unfortunately I’m just on a mobile now so can’t find this for you but its fairly easy to do.

Ok let’s try and fix these bugs for you.
Unfortunately I have never experienced myself or heard of anyone having problems with it not saving specific settings so could be some server/MySQL setting or WordPress plugin conflict or something corrupted.
In order to debug please provide me FTP and WordPress login details and any specific steps to replicate the bug you mention.
I can also look at adding tabs when I can find time to update the plugin and implement all the requests (there are loads!). Maybe I shouldn’t have provided so many options but you can’t please everybody!
Anyway lets get this bug squashed first.

Apologies, I thought you meant the actual menu itself rather than the menu button.
In that case you need to add #click-menu to the CSS above so it reads as follows:
#click-menu,
#responsive-menu {
z-index: 5 !important;
}Please try replacing it with the above and let me know if it works for you.
