I believe you are using a different plugin now.
Let us know if you want to use our plugin and need the fix.
iHover addon is a Premium addon, the links I shared are for Premium plugins/addons support.
Please try to reactivate the plugin on the user site.
Reactivating the plugin will call
flush_rewrite_rules()function which will refresh the permalinks thing.If you still face the 404 issue then please send a temporary admin level wp-admin access to wp@nimble3.com so we can investigate the issue in detail.
Please select the sort order options when generating the shortcode.

This should not be an issue with plugin upgrade, as the issues you mention are mainly due to wpautop() function
