There is no difference between admin and super admin in WSDesk. Both have same capabilities, if you are not getting site option in Dashboard then it has probably nothing to do with WSDesk.

There is no concept of super admin in WSDesk. Are you sure if your query has anything to do with WSDesk? If not, you may want to try WordPress’ Forum.
