I also have exact same problem, as plugin author said, i tried with default next and previous post links, till its going to index page…
He is correct.

Please try this:
for each of the popular links write in .htaccess file as follows:
redirect 301 /OldSubdirectoy/old/old.htm http://www.domainname.com/NewSubdirectory/new/new/new.htm
write in the same structure for all of your popular links to keep SEO.
