The way I did it was I exported all the products and ticked the box to include exporting all the meta info.
There should be a few columns (if you setup atleast 1 product how you want it, then find it in the excel sheet and look at the columns) that will have the information you need. Simply select that cell and drag it down to give all your products that same setting. (Or like I did, filter by category first to apply the products bought together to different categories!)
Reupload, tick update products with changes and it will update everything for you.
This took me 5 mins and I have over 5000 products.
