Thanks for the help given above.
I had the permalinks issue in an installation of WordPress MU on Amazon’s EC2: Ubuntu 8.10 Apache 2 PHP 5.2 MySQL 5,
but the link iridiax provided above solved it at one stroke by adding index.php/ in front of the custom permalink path.
