Make sure you delete your browser’s cache before reloading the rich text editor. That might solve some rte issues when you upgraded from 2.0x to 2.1

I had exactly the same issue with 1.5 no permalinks. The reason is that I was on a server with restricted htaccess controls where I couldn’t set the DirectoryIndex. This means permalinks did not work for me neither.
I also had to change 3 ?m= links in the same template file. in order to get the month/archiving section to work as well.
