That file is in the s2Member Framework. I’m not sure I understand your question, could you please explain a bit more what you mean? Thanks!
I haven’t used that plugin, but could try helping you see how they could work together…
How does LearnDash work to provide access to courses you sell? Does it use WordPress roles or capabilities? You could try User Role Editor to look into that. https://wordpress.org/plugins/user-role-editor/
If you use LearnDash to sell the course, I imagine it controls access to it as well. What do you use s2Member for? Could you explain the setup you’re trying to achieve?
That’s odd, because the Membership Options Page is always public… Did you add any hack that’d cause a redirection there?

Did you configure your tax settings here? WP Admin -> s2Member -> Stripe Options -> Tax Rate
Can the password be set on the S2 Memeber registration form instead of having an email sent to them with a random password?
You can enable custom passwords from here: WP Admin -> s2Member -> General -> Registration Options -> Custom Passwords
The New User email won’t be sent by WordPress when that’s enabled, though.
Of course this would require an e mail with a confirmation link to activate the user.
s2Member doesn’t have an account activation step. The closest thing would be having WP generate the password and send it by email, so the user has to look it up before being able to login.
BuddyPress adds an account activation step, if I remember correctly. I don’t know other plugins that do.

That’s a good question, I’ve never tested this. You could do a test and see which aff gets credited in that scenario.

I can have free content with no levels designated and have links within that page for private pages. if they are registered then will see those pages in the menu and have access to them.
That is correct.
if they are not registered then they will be redirected to the membership options page.
They need to be logged in and have the required access level to view the protected content.
If they’re registered but not logged in, they’ll still be taken to the Membership Options Page when trying to view protected content.
If they’re logged in but don’t have the access required (e.g. Level 1) to view the protected content, they’ll be taken to the Membership Options Page.
Being logged in they have access to content protected at Level 0.
If you sell them Level 1, their account will have access to content at Levels 1 and 0.
so on the log in page, while they cannot registers, they can log in if they have their log in details.

It depends on what you set the Open Registration setting to. WP Admin -> s2Member -> General -> Open Registration
If it’s enabled, then visitors can register without having paid, and their account will be created at Level 0. If you only want to allow paying users to register, then disable Open Registration.
After payment, he’ll be able to register. And if you have s2Member Pro, the pro-form (PayPal Pro, Stripe, Authorize.net) will let him register and pay on the same form.
During registration they can enter their username and password. Or you can disable custom passwords and WP will email a generated one to him after registration. WP Admin -> s2Member -> General -> Registration/Profile Fields & Settings -> Custom Password

Yeah, you’d need to find another plugin for that.
s2Member can add custom profile fields, but not file uploads. WP Admin -> s2Member -> General -> Registration/Profile Fields
