I would love this also, even if it is the code to do it using a manual edit of how to add the pre_get_posts filter to do it.
I rolled back to custom-post-type-ui.0.9.5.zip and it is working fine on it, will have to see if next version release works or will have to just stay on 0.9.5
Just saying the same posts as in the custom post type does at least show on the front page even though your plugin does not on pages where they use to.
Not sure if this have been already said but it shows when the front page is set to show latest posts on front page, but not on linked page
