Is there a way to run these theme checks from the WP-CLI?

Not at this time. That may be something we add after we change the plugin to use new methodology, however.

Is there a rough timeline for that? Or is it whenever you get free time?

No timeline as of yet. Theme check is likely changing to use code sniffs instead if the current system. So, might be a while.

We had a PR for this some time ago but it was never merged https://github.com/WordPress/theme-check/pull/2

We are working to use PHPCS for the new version of the Theme Check. The PHPCS works in the command line. https://github.com/WPTRT/WordPress-Coding-Standards/
