WordPress.com to .org transition

Hey everyone, mistakenly I originally opened my site through .com not realizing there was a difference until I realized there were some things I couldn’t do with the blog, nor the domain. A buddy of mine does a lot of work on wordpress themes and framework so I spoke with him on the phone for a while as he laid out all my mistakes to me!
Anyways, I had used .com to register my new domain, after speaking with Sean I went and opened up a bluehost account, however, I was outside the 2 day window to cancel my original domain (though I am not paying money to .com as it’s “shared” hosting right now. I can’t fully transfer my domain registrar for another 43 days. In the mean time, I have changed nameservers to bluehost, however it seems like anytime I go to check the status on under ‘My Domains’ on the .com side it resets itself to use wordpress.com nameservers. Every time I change it and leave the page it says it has saved, and to give it up to 72 hours. Well, my site is in it’s infancy, without much content, so I’m sure it will not take that long.
Am I being too hasty when returning to check the nameservers? Also, I would like to be able to fully utilize the .org software version of wordpress. If I do an install from bluehost’s sitebuilder, am I going to end up on the .com side still, or will it install the proper software I want?
